1) Linear, labyrinthine gameplay
What happened to the huge battlefields of Halo CE? The largest play space in the game was in Quarantine Zone, and that doesn't even begin to compare with the vast landscapes of AOTCR, Two Betrayals, and the level "Halo".Same thing with Halo 3 and Reach.
I don't really have a qualm about linear gameplay if the encounters are interesting (a la bomb room battle, Gravemind mausoleum battle). The real problem is the lack of cps. They were so abundant in CE, with infinite cps being on Halo, AotCR, and Silent Cartographer. Now the only way to get them is to play linear.

2) Garbage feeling weapons
Halo CE's weapon sandbox was pretty much perfect. Each weapon had it's own purpose, and felt completely different to other weapons. There were no redundant weapons, and the plasma weapons had this really cool feel to them (Which was in part due to the look of the CE shield indicators ). Halo 2? The only weapon I really enjoyed using was the Battle Rifle. Every other weapon felt bland and unenjoyable to me.I felt Covenant weaponry were less enjoyable.
The plasma pistol's overcharge time is severely nerfed as well as the plasma pistol's bolt damage.
The plasma rifle is underpowered unless dual wielded.
The fuel rod gun's reload time gets on my nerves and it's autoaim drives me nuts.
But the Covie weapons that stick out as interesting/fun weapons are: Carbine, Needler, Energy Sword, Beam Rifle. Thankfully, H2 modding is easily accessible so I can easily mod the plasma pistol and plasma rifle and restore them to their CE versions.

3) Humanizing the aliens, destroying the Halo CE feel
You want to know what Halo CE reminded me of? The fantastic movie "Aliens". The entrance of the creepy Flood which we knew nothing about, the menacing elites, and the alien environments. What did Halo 2 do? It decided to give the Covenant personalities, and make the Flood fracking poetic. I don't mind giving the Covenant intelligence, but at least make them retain their native growls in combat. And the Flood is supposed to be this mysterious, virulent life form that the player encounters in deep space. The Gravemind speaking english pretty much ended that for me.
I could go on and on about the specifics of game mechanics and sandbox balance, but I feel I've made my point. Well it's too late now. Chances are likely that H4 will have some of the same things as the novels are related to it. Elites not speaking English is still possible though and would make for interesting gameplay, as long as there's subtitles (for temporarily scripted encounters i.e. Zealot gives orders to troops by pointing them to positions).
