At the end of Halo 2 when he goes to take the cruiser from the Brutes, is that ship the Shadow of Intent that we see in Halo 3?

I dunno. That was a cruiser but the Shadow of Intent is an Assault Carrier. It likely is the same ship, but Bungie just changed the ship type between the two games. Though it was implied in the visual guide that he took back a number of ships from the Fleet of Retribution and the surviving ships from that effort are the ones that make up the fleet in Halo 3. So the cruiser may have been taken first, followed by the Shadow of Intent later.
