Much as I appreciate SPEZZ MUHREENS, I'm giving my opinion over to the Spartans. What I'm looking at is there are a good many space marine chapters that specialise. Kraven Shrike leads specialised fast-attack, Ultramarines for more tactical warfare, etc. Spartans have better generalised training, in my eyes, as well as benefits of just plain being smaller.
Size: Space marines are larger, yes, and some of you have posted that as a point for them. Automatically stronger, etc. But I'd hazard to say that it's hard to properly infiltrate a city when you're an eight to nine foot supersoldier. Spartans vary around seven feet which, though abnormal, would allow them much better opportunities at surveillance, and general cloak and daggery. The obvious retort is "Contact the Vindicare Temple", but once again, this is versus a Space Marine, not "Spartan vs every possible unit of the Imperium of Man" so it's disregarded. Make this fight one in a heavily populated city, and the Spartan has a rather large advantage, whereas in an arena-like setting a SM would probably win.
That's my main contention for now, I'll put more in when more replies have been garnered. And on that note, we need more parameters for where/when/how the battle would be taking place.
The Alpha Legion can and has infiltrated many, many cities. Their whole battle plan is misdirection and unconventional warfare. Plus, the armor adds a bit to Space Marine's height. While they are still abnormally tall there are plenty of other tall people. I can name several characters who are easily pushing 7 feet (Cain, Semper,and Kyogon).
