I'm want to update this list with more details (like links to a picture or the Wiki on each or something) but I wanted to at least give everyone what I found so far. From your list Im pretty sure you can rule out 'Bagpuss' and 'The Magic Roundabout'. These were popular British childrens shows and had very simple, innocent stories, they would never have anything creepy in them.
Even if they did they were very popular and well documented so it probably would have been found by now.

Recently, a thing known as "Clockman" has risen up. It originated on the Flood of Bungie.net, where a user named "Commander Santa" posted a thread asking people about a childhood mystery of 28 years. Soon, similar threads by users popped up on the Minecraft Forums, World of Warcraft, 4Chan, and more. Nobody has found this "Clockman".

Who wrote that on Wikipedia? xD

The Pinwheel DVDs sold on freewebs.com only contain about five and a half hours of Pinwheel total. Wikipedia says there were a total of 260 one-hour Pinwheel episodes recorded.

How can so much Pinwheel be so lost? It was a popular show.

So CS was talking about a Sandman in his last post. i starting poking around using that term. Apparently Germany had a Sandman TV show called "Unser Sandmännchen." Here are some pics of the show

That matches the animation type and time period. I'm trying to find info on something called "Ole-Lukoie" right now, but I'm going to try and look more at that show.

Along with some very strange (and disturbing) things I've found about foreign children's tales about the sandman, It dawned on me to also search for the art style the short was styled in...

After poking around a bit I found a stop motion animator named "Jan Svankmajer" He was Czechoslovakian and created surrealists animated shorts. His work was influenced by "Franz Kafka" and was blacked out in the U.S. until the very early 1980's due to suspicion that he was a communist.
Haven't found anything from Svankmajer that matches yet (even his children's shorts were pretty graphic) - but his influence - Kafka has short stories that really fit the tension and mood of the Short. I'm guessing that the creator of the Clock Man short was heavily influenced by Franz Kafka.
Any Kafka fans in The Flood?

Also... this whole "Blackout" due to philosphical differences is making the Clock Man search considerably harder. How long is this going to last? I'm pulling out my effing hair.

I think it's safe to rule out Musti since it's a cartoon about a cat and his animal friends.

His animations are quite intriguing. I think he fits the profile for clockman.

The article I linked was created on February 4th, 1987. TGSC ended a year earlier, but the article claims it still exists.

Duardo, Santa, sorry to say this, but Sandman is not "Clockman".
The show is still running in Finland, as a part of the children's show "Pikku Kakkonen" (Little Nr. Two) on TV2.
I've watched that show as a kid, sometimes glimpses of it nowadays, and I have never seen a creepy scene in it, and Sandman has never "kidnapped" any child. He just tosses sand at children that makes them sleepy, and then they go to sleep.

Just showed my mum that huge chunk of information. And I think I might be able to confirm that is correct. As I said, my mum did know about the mysterious clock man. When I showed her, she said 'THAT'S IT! That's what happened!' She knows about our search too so she says 'Tell everyone I say good luck. You'll find clock man for sure.'
