Eh, Halo seems a bit less Lovecraft inspired then, say, Marathon.
The aliens races encountered in halo are not beyond our comprehension in any way. In fact, they behave quite a bit like humans.
Elites are similar to a weird mix of an alligator to a horse.
What I mean is that mentally, they are very similar. The Mi-Go in Lovecraft's works had completely different moral codes than humans, to the point where they could not be comprehended. They had different emotions and weren't even made of matter in the way humans were.
The moral codes of the alien societies in Halo resemble older, human societies.
The only alien race in Lovecraft's works that somewhat resembled humans in thought were the Elder Things, and they were wiped out.
