Say when known trolls make alts after they are banned, can the mods tell that they come from the same computer and ban the alt? Or is it impossible for them to tell and the troll needs to be reported to get noticed by a mod?

And if Ninjas can't, what about the site administrators?

Nope. The only way they could tell would be something like a typing style or certain grammatical/spelling errors.

Admins most likely can tell alts by checking the IP address (provided they aren't using a proxy). The mods don't have any need to see IP's and get trolls on a per ban basis rather than a "obvious alt" technicality.

They have the resources to detect them if they wanted to (although not infallibly), but I don't think they do.

We know the site collects your IP address, but I'm not sure if the site actually pairs it to a user.

As has been said, if you clear your cache, you probably would never be found out. Although if a user is bad in a normal account, they probably will be with an alt so it will likely end up banned as well.

*For legal reasons the IP address has to be paired with the user [currently] using it. They need to be able to pass information on to law enforcement if a user does break the law.

No. Though we can ask The Gravemind if someone is an alt. He can see through rock and flesh and time. He usually knows when someone is on an alt. Its kind of annoying having to put up with his riddles and rhyme scheme whenever we simply ask "is sukmydikmods a banned user posting on an alt?" He'll say something about putrification and dominance and death, and we have to extrapolate an answer from that.

Gravemind, since I know you can see this, a simple yes or no will do. We don't need a damn stanza about "opening the door to oblivion" or "feeding the starving to make them die". That sort of thing is why you have not had a real friend in 100,000 years.
