I suspect that the story lines from Halo and Marathon may cross somewhere. Specifically, I think the insane AI Durandal will appear in Halo 3. I think Cortana gave us a clue when she said:

"I'll do what I can to slow the launch sequence. But there's something inside the ship, a presence that's fighting back. For a Covenant construct it's unusually formidable. No time to admire the view; Truth's Phantom has reached the Forerunner ship."

It would be just like Durandal to take control of many races and deceptively drive them toward a goal of galactic destruction under the guise of religious enlightenment.

And another thought. Could the Forrunners have been the Phor? I wonder.

I doubt it. Not enough people played marathon. If Bungie just started throwing characters from other series in they'd just confuse 99% of the people playing halo 2, creating a really bad a weird story in the vast majorites eyes. Bungie's always been big on hidden messages and eggs, they are most likely just throwing in little things for fans of the series.

I could have sworn Marathon was set 500 years after Halo 2 and thus, Halo was 500 years before Durandal's time.

Then again I havent played past the second level of Marathon and am only going off what has been said on the forums.

Read the books, they detail what Cortana was talking about.
It was a Covenant AI modeled somewhat after her, but with many errors. She finds it and deletes it.

i have never played the marathon games but i have read the cortana letters and my theory could somehow relate to the marathon games and the ending of halo 3.

In the cortana letters cortana appears to be pretty messed up and crazy and if its set 500 years later than halo, how has cortana broken her 7 year AI lifespan. My idea is that cortana used gravemind to tap into his powers (whatever they maybe) and she is now - in a sense - immortal. However, in doing so she has now gone rampant. Nothing worse than an immortal/rampant AI. The end of halo 3 could happen in many ways but i think that cortana will escape somehow and thats how she appears 500 years later in the cortana letters.

If they were in the same universe, Durandal would be cruising at a steady near-lightspeed toward Tau Ceti during Halo's events. The Marathon was sent from Mars in 2471 (I think) and arrived at Tau Ceti 300 years later (where they were attacked by the Pfhor 17 years after landing).

But there isn't yet a book about Halo 2 or after it...
So how do you know what the thing is and how she defeats it?

I would love to see Durandal or Tycho make a guest appearence. My guess is that if there was an AI tied in with the Covies it would be Tycho.

It was a cold day near the southern base in Blood Gulch. Cortana and I were relaxing over a game of Go Fish, WHEN OUT OF NO WHERE 700 BANSHEES CAME FLYING IN!!! I GRABED MY SPARTAN LASER AND LET HELL REIGN DOWN UPON THEM. I HOPPED IN THE NEAREST WARTHOG AND TOLD CORTANA TO GET IN.

When she was talking about the unknown precsence, she meant Gravemind.

Maybe Halo takes place long after the events of Marathon. We are never told if it takes place in 2552 AD...

Also, if the Rings wiped out everything in the galaxy (except possibly, and inorganic AI), I'm pretty sure the clock would reset. Maybe Durandal was behind the creation of the rings, and their eventual use, which wiped out the Forrunners.

I shall only say this once, and I hope it will be enough. One, the Cortana letters are not cannon. They are not cannon. They existed to promote Bungie's new game and get the old fanbase interested. Nothing more and nothing less. Don't read to much into them, since they don't apply to the story in any meaningful way. Simply a promotional stunt.
Second: Halo and Marathon are not set in the same universe, nor do their stories intersect. There are similarities, but only vague ones that can be concluded do to the fact that it is Bungie's style to have themes to all their games, and these concuring themes overlap. Think of the number seven, etc. It has nothing to do with plot.
Thirdly, and lastly, to base such an idea simply on a statement Cortana made about there being a good AI fighting back is ludicruous to the extreme. There is no evidence for your position that can prove it, but there is lots, and by lots I mean mountains and piles and worlds, of cirumstantial and solid evidance to disprove it. In Halo there is no Durandal, there is no rampacny, and there is no Marathon.
