Whilst events that took place in First Strike are currently canon we cannot ignore that The Fall of Reach was once also canon. This, of course, lasted until Bungie released Halo Reach. Ultimately whether Jun is alive or not or when, where, how, and why he died are now up to 343 Industries. As we know many events in First Strike happen only because of the non-canon story of The Fall of Reach, so I wouldn't count on First Strike staying canon. However I would like to point out that this is ONI we're talking about so if Halsey and Jun survived it would be covered up before you could say 'Section Three'
1) TFOR is still canon.
2) First Strike will not be invalidated as a source of canon.
3) Read Ghosts of Onyx and Glasslands.
4) Since Jun isn't at CASTLE when John arrives to pick up Halsey and Red Team in the Ascendant Justice, it's evident that he's dead because the Pillar of Autumn was the last exfiltration craft on the planet.
Generally you're right. Though realistically it must be admitted that the story could be retconned to allow Jun to get off the rock that is Reach by a means other than the PoA or the events in First Strike without causing too many ripples in the canon.
I'm not saying that it should, or that I think it's perfectly fine to change canon at a whim, but there is interesting story potential with Jun, and I'd like to see that flesh out.
