No, I just don't like fiction written by sophomoric minds which capitalizes on a video game's fame just to squeeze out a little more money$ from fans. If it helps, I feel the same way towards all the Star Wars novels.
Saying that someone who writes novels about a great storyline to squeeze money out of fans is a sophomoric statement.
Clearly, you don't know how dedicated Bungie is to its fans, and that the reason for the books is to elaborate on backstory.

Anyways, to answer the original question, the Sergeant has Boren's syndrome, which affects the nervous system. The Flood relies on a normal nervous system to take over a host. Seeing that the Sergeant's nervous system is so jumbled from the syndrome, the Flood couldn't take over his mind or his body.
