First of all, just because Master Chief smashed Keyes's face in doesn't mean the Flood couldn't have reanimated him. With that out of the way...
Infected Keyes was on the Truth and Reconciliation (probably spelled incorrectly, excuse me). The ship was heavily damaged, which is why neither the Covenant nor the Flood used it to leave Halo. The Covenant was trying to get the Flood off the ship because they feared they would use it to escape Halo. Seeing as the Flood was not doing so, we must assume that the ship was too damaged to leave at the time. The ship was still inoperable when Halo is destroyed. The ship had to have been destroyed, along with everything on it. Not only would Keyes body be obliterated, but so would any Flood that might have infected it anyway.
On to the next point...
I'm not saying your wrong, I'm not saying it's not true, but when has it ever been said that the Flood operates as a single mind? Sure, it appears that way, but that doesn't make it true. Keyes mind may have simply been absorbed by the single infection form that took him. MAY HAVE. I don't know very much (okay I know bascially nothing) about the "Brain Form", I'm simply saying.
So for those of you who didn't bother to read all this, here's the short form.
Keyes's body didn't make it off Halo when Master Chief destroyed it.
Keyes's mind may not have been obsorbed by the Flood, but I have no way to prove that.
Btw, if someone could send me a message with DETAILED information on the "Brain Form", I would be very grateful.
