He escaped like this, Sergeant Johnson survived the explosion of the first Halo because (as detailed in the Halo novel First Strike) he escaped the explosion in a Pelican dropship with a small group of survivors. The Pelican hid in the debris of Halo before being found by Master Chief and Cortana whilst they were still flying in a Longsword fighter. As for how he survived his encounter with the Flood in the first game, the novel First Strike details how the Sergeant has a rare medical condition called Boren's Syndrome, which results from a heavy exposure of the nervous system to the electromagnetic fields emitted by Covenant plasma grenade detonations. Sergeant Johnson obtained this condition when he used a crate full of plasma grenades in a past conflict against the Covenant during the Siege of Paris IV. This condition is what saved him from the Flood's ability to consume their hosts' minds, as the abnormal frequencies in his nervous system served as a buffer to keep the Flood out of his mind.

In Halo 2, he was awarded the Colonial Cross, led UNSC forces to drive the Covenant from New Mombasa and Delta Halo and was captured along with Miranda Keyes by the Covenant but managed to escape when the Arbiter arrived and attacked his captors. He took advantage of the distraction, allowing him to commandeer a nearby Scarab and request the Arbiter's help in defeating Tartarus.

At the end of the game, 343 Guilty Spark takes him to the floor of the Control Room and is about to argue with him when Keyes asks the Monitor about a place where all the Halo installations can be activated; the Ark.

Sorry AGB, I don't want to critisize you but maybe Johnson got on a ship before Cortana said that.

I personally want to know why the Chief was so uptight with Johnson for still being alive after the flood overwhelmed him. The Master Chief had the same thing happen to him but he seemed fine.

Personally johnsons story makes sense in the books that the flood passed him up because he suffers from a weird syndrome that you get from high amounts radiation exposure. It changes the electrical current in your nervous system to be sparatic and the flood form controls you by taping into that pulse and taking it over but sense his constnatly changes it couldnt make a match. As for how he got into the dropship I dont know.

The thing about how he survived has already been said here. I just quoted this to state something. You said that one cannot read how somebody has only few seconds to live. I haven't read Halo: Flood in a long time, but I'm pretty sure that it says somewhere in that book that they have only seconds to live. Also in many other books I have read it says that "We are all going to die in a few seconds!" Have you ever even read a book? Or are you one of those who think that "T3h reading sucks man, I mean, only text, no pictures?!"

Thank you Bungie for a delete post option to alleviate the double postings that sometimes happen. I'm sure we'll see some sort of feature when the search comes out i.e. never.

Wow...for your explanation post to be so well composed, this post makes you look like a total idiot.

Everything you said was correct though. I would only add this:
Sgt. Johnson is now a carrier of the flood virus. They flood could not control his mind due to his Boren's Syndrome but it does occupy his body which gives him regenerative powers.
