I feel like this situation could fit perfectly into Halo 4 with very little effort. Even if you are a Halo fan that has an avid hate for Halo Wars, if you think about the possibility of this happening, it's not the worst thing that could be come up with. They could very easily explain some weird events in Halo Wars (such as Humans discovering the flood several decades before the events of Halo 1) and they wouldn't have to make up some obscure story for them in the future to make a sequel game. In fact, they could even do a spinoff type of thing similar to what was the Halo: Uprising comics which bridged the gap between Halo 2 and 3.
Halo 4 could have Master Chief meeting up with the Spirit of Fire crew at some point in Halo 4. An immediate explanation will not be needed, all that needs to be said to the player is that the Spirit of Fire is a long-time MIA ship that went missing years ago. It drifted near whatever location that Master Chief happens to be at that point in the game. A person who has never played Halo Wars won't be completely confused and a person who has played the game will get a nice little surprise. This will also be a nice way to explain why Master Chief has immediate access to an arsenal of UNSC weapons to make the player comfortable with familiar weapons. Remember, the Spirit of Fire is a Navy ship so it will be carrying Marines and similar model weapons (assauly rifles, battle rifles, smg's) that are similar, if not the same, to those seen in Halo 3. Even could have a few never-before-seen-in-game UNSC weapons to add to the sandbox and could be writen off as older models. And, as somebody said before, could explain the presence of 3 other Spartans in Co-op. Not that co-op Spartans need an explanation, but I feel it would be a nice subtle touch. We've already seen that Master Chief's armor is changing, it wouldn't be outlandish to say that the same thing happened to the other Spartan's armor.
The spinoff I mentioned earlier could be something as simple as comics or a novel, to a full-blown side game that would be Halo Wars 2 (please don't tell me Ensemble is dead and this will never happen. I know ensemble no longer exists, but the sheer fact that Ensemble even made Halo Wars shows that Microsoft is not entirely against letting a third-party in to work on a Halo project). This spinoff could explain how. the SoF got to where it was in Halo 4.
