On the level Keyes, the Keyes blob has 2 pairs of legs: one human pair (Keyes) and one covenant pair (some elite?). So imagine you are the flood: You are fixing the truth and reconcilliation, you have a covenant elite fused in a glob of glue to the bridge controls so presumedly you can fly the ship. So why have some human comander too? He don't know how to fly no covenant ship... but he does know the location of Earth, but the covenant elite must have known the location of hundreds of Covenant worlds.
Here are my thoughts, but feel free to shoot them down. The flood have a vendetta against/ preference for human hosts, and desperately want to find the human home world. This could have a deeper meaning if humans are decendants of the Forunner who contained and studied the flood millenia ago. For non believers there are a lot of implications for humans = forrunner in both the game, 343 guilty spark anyone, and the books especially, humans activating ancient forrunner instilations with their blood/ DNA.
Or asking it differently why did the bungie guys make you find captain keyes on the bridge on the alien ship rather then anywhere else on the ship or even somewhere else on Halo???
I need help with this people...

Through war we will teach your heresy.
Through battle we will teach your frailty.
Through death we will teach your fate.

I'm not sure, just the fact that you have to find him over and over again...

Where a majoraly populated area is to make more flood things i guess then they'll keep on turning sentient life forms into flood until the can't do that then die.

I guess I was kinda looking at the bigger picture. Or maybe the smaller one. The flood don't need cap Keyes for any of that. They only need him if the want to get to Earth, but what is so special about us?

Ok. Right so that's why he is on the ship but why the bridge and why did he get to have his brain sucked (in the Flood book) rather then just becoming a combat form? Eh? Mysterious no....

The Master Chief emerged from his code. After seeing his dynamically lit realtime shadow, he went back for 9 more months of development.

Behold the power of the Originals, the Gods Axeone-Neurone.

The blob or Host Master is made up of 4 different hosts. Host Masters are the rulers of the Flood. Since they are the battle forms probably took the highest ranking hosts of both species to create the Host Master.

Host Masters also have human like feelings (the desire for companionship and fear) unlike the the battle forms which operate mostly on the instinct for more hosts.

All this information comes from The Vang by Christopher Rowley (inspiration for Halo).

Nicely done.... Ok so in The Vang, what was the purpose of the Master Form. Did it control all the other parasitic life forms. Did they have a vendetta against humanity, just want to rule all life, or contine to infect?

Basically the Master Forms are the spiritual leaders. Very emmotional which bothers the combat forms. They have complete control over the other forms. Example: In the books the Host Master wants to gather more host before they leave the planet they are on. The head combat form considers this a bad military tactic, believing the humans would send a fleet of ships to destroy the planet and them. The Host Master made the final descision and they all died as the humans nuked the planet.

The Vang have a vendetta against all life. The lower forms are controlled by the instinct to gather more hosts above all other desires. The Higher forms (Host Masters, other emotional forms and Gods of Axeone-Neurone) make the descisions on who to attack and when.
