Now in all the games so far released, it seems that Halo seems to be an energy type weapon or maybe a particle weapon.
Maybe the Halo's use a massive fission reactor(even though it seems a bit low tech for the forerunners) in which the index is acutally a rod of uranium. It has a green color and maybe the device around the index is some super condensed material to shield the person from the possible radiation.
However for halo, its mass is compressed a hundred fold and when its inserted into, well Halo, that compressed uranium is then released and it all is spilt at once, and the energy built up gets shot through the buildings on Halo surface such as a laser. Now have you guys ever heard of using magnetic fields to supress particles such as in fusion reactors, such as the prototype tokamak in wich its magnetic field forces the particles to move along its field. Now what if Halo generated it own magnetic field it has its own atmosphere, its large enough, the forerunners most likely designed the Halo's to have one so it could sustain life and an atmosphere. What if halo did this on a much bigger and a bit different scale using Halo to help supress the energy, since its being shot into the center of Halo maybe then as that magnetic field would supress and control the movement of the particles, compressing the massive energy as its being shot up to the center of the Halo, then when its finally compressed to a point where it couldn't be compressed any further, it just explodes and the massive radiation would wipe out living beings, now radiation wouldn't affect the flood since they have a different genetic make-up. They're basicly like zombies in which they don't need living organs to surivive as long as they can move and act, hence why they don't need food, all they want to do is spread and replicate. Now for sentient life, we need our organs to live, and radiation would cause us to have cell mutations and basicly to be wiped out.
Heres where my second part of my theory comes in. Our planet the Earth has a magnetic field, and this magnetic field filters out the most of the most harmful and most powerful of the sun's rays/radiation. Without our magnetic field there couldn't be any life on Earth. Now this is why Mar's is like how it is, Mar's core has completely solidified, and lost its magnetic field due to this, allowing the full force of the Sun's radiation to hit Mar's destorying the atmosphere and making it a barren land. What if the structure in the Halo 3 trailer was basicly the same as what I described above except that it harnessed the Earth's core for energy and used the heat and pressure and channled it through the structure, and did the opposite. Instead it would use the massive energy and explode it, strengthing the Earth's magnetic Field and basicly form a barrier of super condensed energy blocking all radiation.
And now my third part of my theory, now some radiation would of have given off if the Ark was activated the first time, hence why it's in Africa, if it was activated and some radiation was given off, then it would turn life in the surrounding area and the environment to a barren land such as Africa, this would also explain explain why Africa has such a barren natural environment in places surrounding the Ark that go for miles, compared to Asia, Europe, South and North Amercia, keep in mind radiation lasts thousands of years, and as you can in the last few hundred years such as today and in the future, the natural enivornment is slowly coming back with trees and bushes.

Now what else could destory life without harming other objects such as stars, planets, etc. etc., the answer is radiation.
Now have you ever wondered why there need to be an index instead of the forerunners just contructing Halo to just active a huge burst of radiation on command. Well maybe it's a rod of a massive amount of mass of uranium, hence the green color and hence why theres a covering around it for protection for the person holding it. Then when it gets inserted into Halo it starts a massive chain reaction of fission. This explains why there needs to be an index as well.
Now your thinking why the forerunners just didn't construct Halo liek I said, well if you think about it, the forerunners didn't have the time to construct something of that scale, so they went for something they could build fast and easy, a massive fission reactor.
Also the strutures possibly look like it was meant for monitoring, controlling, and creating fission.
