Your first point about the Arbiter. People's feelings about which character they play are not solely based upon gameplay, but the character itself. I personally loved the Arbiter, but I can see how people may find it hard to identify with him, he's got mandibles for a start! Plus, he is the enemy. How many WW2 games have you seen where you play as the Axis? This is because people don't like playing as the enemy. I suspect (hope) this will change in H3 as the Arbiter begins to side with the Humans against the Prophets.
As to your second point, the MC popping his clogs at the end of the story. People love a story where the hero dies. It's just human nature. Plus, if he did die, sacrificing himself to save humanity, it would fit well with many of the religious themes that run through the series.But I don't know if he will die or not. That's what I love about Bungie, the story is not all obvious, there are twists yet to come =)
