How did the Sangheili figure out that the Prophets were lying to them, and when did they discover this? I used to know, but I forgot. Lol..

A faction discovered the truth before Arby, when 343 came to them on the Forerunner mining facility. He revealed the truth about everything, and they rebelled against the Prophets. Those are the Heretics you were later tasked to deal with, in Halo 2.

Why are they enemies in Halo 4? Or it was some pro-Covenant Loyalist faction?
In the novel Halo Glasslands there are two factions of Elites: Those who want a truce with the Humans(Arby) and those who don't ( Shipmaster 'Telcam.) Now I am only halfway through the novel so I don't know the full story (if it explains it), but I'm guessing they are rouge or 'Telcam's group succeeded and are now in control and consider Humans foes.

P.S: Someone can correct me if I am wrong.

Basically this, but GL doesn't go into exactly who the Elites and Grunts in Halo 4 are working for. That's further down the line.

We can guess that at some point one of the factions that are anti-human--Jul or otherwise--got a position of authority and therefore ships. I'd also wager a few Engineers, considering they're well equipped with a small fleet.

All we know at the moment in detail is that not all Elites wanted a truce, some wanted to be rid of us while we were down to be rid of a threat they we could pose should we be allowed to get stronger. Honor also likely factored into it.

That said, I find it unlikely that all Elites are against us now. Arbiter's crew were willing to at least tolerate us; maybe after 5 years the relationship has grown stronger.

That depends entirely on who's story you go by now. With Bungie, there was no clear and defined moment when the Elites realized the truth. It was a slow build up to a realization that had begun before the Covenant had even encountered Humanity, but the war drove it to a tipping point until Truth decided he needed to be rid of them before he could proceed to the Ark. Things like the Elite's already present disdain for and mistrust of the Prophets, their doubt in the existence of the Great Journey and Halos after eons of futile searching, the contrast of Humanity's actions against the Prophet's propaganda all degraded their faith in the Covenant until Truth was forced to make the first move in case the Elites rebelled before he got to the Ark. Then it all presumably sparked in the Elites at once.

With 343i, the Elites were perfectly content following the Covenant's orders and had full faith in it, and maintained their full support of the war. Then, Truth decided to just betray them for some reason, which made them defend themselves. That is it. The truth had nothing to do with the Great Schism in 343i's canon, and there was no realization of any sort. There still has not been any realizations 3 months after it.

The thing is, is that there are no Sangheili "factions" that want a truce with Humans; there are not even any Sangheili factions that respect Humans or wish for peace with them. Thel is not a one issue candidate. His followers place the immediate welfare of Sanghelios above the genocide of Humanity, thus he has a following. The percentages of Sangheili who follow the Arbiter due to his beliefs on Humanity are practically non-existent. Glasslands was a book written to attack the concept of peace and reconciliation, to belittle the alliance in Halo 3 and make it seem inconsequential, excise the major figureheads advocating peace from their respective species' (Hood and Thel) and to provide us with ass pulled reasons for why the war should continue. The Elites art direction makes their future role pretty clear as well. 343i are a video game company. No one should ever forget that. They need enemies for their games, and if that means vilifying the Elites again, then so be it. It's clear that is what they have been doing recently. There are no factions of worthy notability, other than some inconsequential religious war on some planet that Humans could not care less about. Either way it leads to the same outcome. Another war.

The Covenant enemies in Halo 4 might be a distant group stationed on the Legendary Planet. They might not have direct communication lines to the rest of the Covenant or they might be a rogue organization. These are reasons why they might be attacking Master Chief and Cortana. Also they might just be boarding a derelect ship with a searching party. The fighting can be a standoff between the Chief and the Covenant initially due to neither side knowing the intentions of the other.
