There are many possibilities, some people mentioned pirates.

The fact that I read the GIM and it stated that in the first mission, after dispatching the enemies on board, the Chief sees a Covenant FLEET.

Something pirates probably won't have, in fact, it seems like the Elites are in it for real, or at least one powerful faction that has come back together with Grunts.

I believe the concept art shows Jackals, in fact, the more I think about it, I think the Covenant has reformed. Who is their commander? I don't know.

Considering that fact that the Arbiter states in Halo 3
"There was honor in the Covenant once, and there shall be again!"

I wouldn't be surprised if it was him. They may ditch their beliefs, but they probably still have a bone to pick with humanity.

It could be someone else, perhaps some religious group, but I am betting on full scale war.

Perhaps that religious leader, whose name I can't remember.

You are missing the point of that quote. It is not so much that the Covenant might exist in the future, it is that it would be a Covenant based on honor, and not tyranny, genocide, rampant paranoia, hegemony, slavery and discrimination. It doesn't justify the Elites trying to wipe out an entire sentient species. If the Elites do continue down that path, then that quote is basically meaningless.

I see it likely that some of the anti-human Elites gained some power, at least enough to put them in a position where they'd have an under-equipped fleet.

But they're not the primary seat of government, not with the mish-mash of weapons and equipment they're alleged to have, meaning they aren't the Arbiter's crew. Which would again support that they're a part of the anti-human factions.

With that said, I see it as possible that the pro-peace groups might come in at some point.

However there weren't many ships to go around if the word of the Elites in Glasslands has merit. They also wouldn't be effective for very long since the Elites lack the understanding to fix and replace anything they lost.

I find it hard to believe the Arbiter , the UNSC or even ONI would let these guys go unchecked.

With that said, I see it as possible that the pro-peace groups might come in at some point.

I doubt it. Glasslands didn't exactly paint a good picture for a pro-peace group.

These Elites are most likely Covenant fanboys and are doing -blam!- to honor Truth. Thel wouldn't go back to war unless he found out about Oni supporting one of his enemies or if the UNSC attacked Sanghelios.

If this is not the case then;

A) Thel lost in a duel.
b) He's a political prisoner.
C) Covenant 2

I'm gonna have to go and say it's a different Covenant leader. My thoughts are that maybe after the events in Halo 3 the Arbiter tried to create peace among the covenant and humans but not everyone agreed so the covenant split and a sort of civil war is happening among them. That being said i'm guessing the Chief was fighting the covenant forces that are against the human race and as he descends down the planet they follow him, he explores, finds dead covenant, and boom new enemies attack. I also noticed in the Game Informer article they mention reading the books Grasslands and Cryptum. Are these books worth reading?

I mean, that ship was cut in half, it looked like nothing but an old wreck. They just entered it to salvage whatever they need.

^ Covenant ships can detect Humans and their AIs using Luminaries, which are Forerunner machines that seek out other Forerunner artifacts. They identify Humans as artifacts, because of the whole Reclaimer deal. It is how the Covenant discovered so many Human colonies during the war. They are likely on the FuD in the first place because they detected a Human presence on board, and evidently, haven't changed their attitude of "Kill all Humans on sight".

Of course, John was in cryo-sleep and we know from Midnight that sedatives can make you not show up on their sensors. They probably saw Cortana and wanted to grab an Oracle.

That's definitely some good news. I hope the Flood is gone for good. I don't want to have to do the whole Orkin Man deal again. It kinda lost its pizzaz

I think it's probably the servants of Abiding truth (I think that's what they're called). They said that the books are going to start to tie into the games more, and it would make more sense than the arbiter doing a heel-face-turn on us.

Telcam had a small fleet, it was mentioned multiple times that he had more than a few ships... He did have the support of a few keeps after all.
