Okay, forgive me if there are some inconsistencies. I have not read the books in a very long time but I used to be an absolute genius on the whole Halo universe.
Built up expectations...
I think we can all agree that the place Master Chief was drifting towards at the end of Halo 3 was the Shield World that Blue Team, Mendez and Halsey got stuck on after Onyx was destroyed.
Aaaaand brought them crashing down. No, John was never heading to Onyx.
Judging from the terminals in Halo 3 and little hints from the books and audio from Spark, an ancient Forerunner AI of whom I forgot the name of betrayed the location of these sites to the Flood during the Forerunner-Flood war. However, some locations did manage to stay safe. For example, all life was preserved in the Ark when Halo was activated and then returned back to their native planets. This, along with the fact that 343 Industries said that the Flood will NOT be in this game seems to support the fact that perhaps the Shield World from Ghosts of Onyx is probably one of the few places that managed to stay hidden from the Flood.
1) The AIs name is Mendicant Bias.
2) Mendicant Bias overcame rampancy and spends most of Halo 3 helping John because he wants to atone.
3) 343i said we won't be FIGHTING the Flood in Halo 4, that leaves several other implications.
My theory is that Forerunners are going to be in this game.
We've known this for 5 years.
But this opens up an entire new can of worms. Are Forerunners humans?
No.
We know that there is some special relationship between humans and Forerunners. And Spark even goes as far as to say that we are Forerunners and in the books and Halo CE campaign he mistakes us for a Forerunner from the past if I am not mistaken. Combine this with the fact that we are the only species that can activate their relics. What does this mean?
1) They were both created by the Precursors, that is the extent of their 'relationship'. The Forerunners and humanity bitterly detested one-another.
2) "You are Forerunner," refers to the fact that 'Forerunner' is a title and not a race name. The Forerunners saw themselves as a stage in the Living Time of the universe, not a race that will have permanent dominance and when the time came they'd pass down their Mantle to another race. After the Forerunner-Flood war, they passed it (and a yet-unknown Gei) down to humanity - the Librarian seeing humanity as special. Back to the point: humanity are the 'next' Forerunners because they've inherited the Forerunners' Mantle (guardianship of the galaxy and life).
3) This is also why we can activate their relics. Constructs identify humans as Reclaimers, this is because we inherited their Mantle and thus can use their technology.
Either way, it means that there is some special connection between the humans and Forerunners. I think that the Shield World is going to be home to a super city metropolis of surviving Forerunners, and that Blue Team and the guys from Onyx may be there as well, and reunite with the Chief.
Except that Halsey says at the end of Ghosts of Onyx that she did a thorough scan of the interior of the Dyson Sphere and no Forerunner lifesigns were found. ALso, it's occupied by ONI after Halsey and the others are rescued.
I also think that there is a very good chance that the Office of Naval Intelligence (ONI) may somehow be wrapped up in this, because they know ALOT of crap that no one else knows according to the books. So, my theory is that there is a war going on, and it involves the Forerunners, a very powerful enemy, whether it be Precursors or schismatic Forerunners, and ONI somehow tied into this war. I think that there is very much evidence which supports this. The first is the fact that 343 Industries said that Master Chief would get new armor like never before. This leaves only two alternatives; the new armor will either be human or it will either be Forerunners. Forerunner armor is the only other non-human armor that I can imagine 'working' for the Chief because of our similarities with the Forerunners. My theory then is that the Chief's new armor will either be from the Forerunners or will be some special, high-tech armor that ONI was developing and keeping secret all this time.
Or the armour is an artistic evolution... from screenshots in the GI article, he wakes up with it - ergo neither ONI nor the Forerunners could have had anything to do with it.
As for ONI, they're led by a mad woman named Margaret who acts seemingly only on personal grudges.
Now, as to who will be on each side and what this war will be about and everything, I have no idea. But I am almost certain that it will be on the Shield World from Onyx, and that Forerunners will be on the game for sure, along with ONI because we know that Warthogs and many human equipment will be on the game, and possibly an X-factor race, most likely Precursors or rival Forerunners.

On a side note, I also think that the Covenant species will be on this game as well but that they will play more of a side role

and will probably actually be on the same side as you since they revere the Forerunners so much and we will most likely be on the Forerunners' side.
... What? No. The Forerunners and the Covenant return as enemies, again, this was confirmed ages ago.
I find it so strange though how Master Chief would even bother fighting for the Forerunners. Why should we fight for them?
He's not going to be.
Where the Hell were they when we were getting our arses kicked all these years and were decimated? They are the reason the Flood even made it this far because they invented them and it went wrong. Now, even despite all of their screw-ups and ultra advanced technology, they expect US to help them?
1) In hiding in their Shield World (NOT Onyx), obviously unaware of what was going on with humanity and the Covenant.
2) LMAO no, the Forerunners didn't create the Flood, the Precursors did.
3) Technically, it was the discovery of Forerunner technology that helped humanity to win - namely, the ultimate discovery of Halo.
It's clear from this that you desperately need to reread the books and get yourself up to-date with the Forerunner Saga and the dreaded Kilo-5 Trilogy.
