By the power of truth, I, while living, have conquered the universe.

in Halo 3 when the flood lands on earth and starts to infect New Mombasa, how do the UNSC stop the flood from spreading to the rest of Earth? I think I briefly heard them mentioning blowing up New Mombasa although they barely mention it at all after that.
As Rtas says, it was only a "small infestation". The Shadow of Intent and other Sangheili ships closed in and glassed the whole African continent to prevent the Flood from spreading.
Also, in Halo 2 and Halo 3: ODST it explains how the covenant were excavating on a part of New Mombasa and no-one knows why.
yes, the poral artefact (known as the Excession) which was planted by the Librarian when she was stranded on Earth. Doctor Endesha discovered it when the AI Vergil detected some strange seismic activity in ODST.
Then at the end of Halo 2 it shows Master Chief on-board the Forerunner Ship heading to Earth. At the beginning of Halo 3 it shows the Forerunner Ship entering Earth's atmosphere looking as if it's burning up. Then, as you play Halo 3 you see where the Covenant have been excavating and you see the Forerunner ship sitting perfectly in the excavation site. I was just wondering if it's the same ship that was crash landing to Earth or if the Forerunner ship that was in New Mombasa was actually what the Covenant were excavating. It might seem silly to assume this but I just can't understand how the Forerunner ship managed to land perfectly on the portal generator thingy. :P
It's the same ship. Forerunner alloy is almost indestructible, the Keyship hung in-orbit for about a week when it reached Earth whilst the Covenant uncovered the Excession and then landed on it.
Also, why did the Covenant have to come to earth to find a portal to the ark?? Surely there are other portals on other planets, not just earth.
Because Earth was the only place Truth knew of that had the a portal to the Ark, the only other place known to have a portal there was the Forerunner Capitol and that was 100,000 years ago - we don't know what became of it since.
Another question I have is at the end of Halo 3 they act as if the whole flood infection has been stopped just because they destroyed the ark but on Halo 2 when you play as the arbiter on the gasmine on the planet Threshold (which is beside the destroyed installation 04) you have to fight off more flood that have invaded threshold also. So, if there are flood still on Threshold then how could they have defeated it?
The Flood on threshold were killed when the mining facility collapsed (remember when you had to cut the cables with the Energy Sword?).
aaand another thing, on the ark they destroy it by activating the unfinished replacement for installation 04. I thought that if you activate a halo "it destroys all sentient life in the galaxy" so why didn't the replacement for installation 04 do that also??
Installation 04B was at the Ark, therefore it's out of range of the other Installations and couldn't trigger a simultaneous firing.
And just because they killed Truth doesn't mean they killed the rest of the loyalist covenant (brutes, jackals..etc.) Any one of the remaining brutes could still go to one of the remaining installations and activate it for "the great journey".
The only thing holding the Covenant together was fear, the Covenant client races disbanded and returned to their homeworlds at the end. Not to mention that the bulk of the Covenant ground forces were killed by the Flood both on High charity at the end of Halo 2 and on the Ark, their fleets were decimated by the combined force of the UNSC and Sangheili too. The Prophets were in-charge of technology, the other races came to rely on them for that and therefore wouldn't be able to rebuild after their defeat.
Also, there are only a few hundred Prophets left, their race was dying ever since they evacuated Janjur Qom in the Keyship. What's left of the race has mysteriously vanished.
Also, I swore I read some Halo article that mentioned that a single halo would not kill all sentient life in the galaxy, it would only destroy all sentient life within a certain radius. So, if Earth wasn't in that radius why didn't they just let the Covenant activate halo and let them dig their own graves?
(Keeping in mind that the UNSC didn't know there were other Halos that could be triggered from the activation)
Yes, the Halo rings have an effective range of 25,000 lightyears. But when it's fired, the harmonics trigger the other Halos to fire in-succession too so if they did go with your idea then everyone would be wiped out regardless.
Hope I managed to shed some light for you.
