The Elites in H4 aren't military, at least not equipped as military, so I'd wager they aren't government. So the Arbiter likely has little to do with them; they could be scavengers, or rebels.

Having said that, it makes even less sense why they wouldn't just focus on the new enemy when the ending of Halo 3 had a great sense of closure when it came to the relationship between humans and elites.
The Elites are splintered, at the moment. Some see the human race as a potential threat to them, since they understand 30 years of genocide doesn't just go away. These Elites would prefer to finish the human race off before we can regain power enough to be the threat they fear. Still other Elites stubbornly hold onto the Forerunner faith, because like genocide, 3,000 years of religious dogma also doesn't just go away.
While other Elites are like the Arbiter. They want peace between humanity and them. So in all likelyhood, the Elites in Halo 4 are a member of the anti-human side of the debate. We could possibly get Arbiter support in H4 from his crew, who knows.
In anycase, there was no chance for the once sworn genocidal enemies of the last 30 years to suddenly hold hands and sing Kumbaya.
From a game perspective, they wanted the player to refamiliarize themselves with the Halo sandbox before tossing in new stuff.
