I am going to settle this debate once and for all.
***SPOILER ALERT*** If you have not read the Halo books (specifically Halo: First Strike) and plan on reading them, DO NOT read any further for this may spoil it for you. Thanks.
Sarge does NOT die on Halo. He survived the flood because he has the Boren's (spelling?) Syndrome. This is a condition that is recorded in people who have been exposed to Covenant plasma extensively. Since most people exposed to their plasma end up dying from the actual fight anyways, there aren't many people alive with this condition. This condition basically affects the nerves in a human body and how the brain sends/recieves impulses through them.
Hence, when the Flood tried to take over Sarge's body, they found his nervous system to be different or "out-of-harmony" compared to other humans and could not take over his body. Which is why he survived.
He left Halo on a Pelican with a handful of other humans (and a Spartan, who is NOT Masterchief...yes, there were others who survived).
I also saw somewhere in this thread that someone believes that "Covenant breathe oxygen, just like humans" this again is false. Covenant are a mixture of different species...therefore they do not all breathe/require the same atmosphere. The Grunts for one, breathe Methane, hence the wierd masks and all.
