Truce among the Arbiter's forces and the remaining crew of In Amber Clad seems most likely. Even then, it would be extreamey shakey; one can't undo hatred like that by snapping one's fingers. And even so, there undoubtably would be members from both factions who would simply refuse to ally, even against the flood, and defect or even mutiny.

Yes, I hope that there will be several groups created: Elites who don't want to ally with humans and keep their distance, visa versa, Elites/humans who hate humans/the Covenant and will even kill the Arbiters/the Sarge's people for allying with them, Elite who still believe in the Prophets and risk their necks trying to gain their trust once more, a group of humans and Covenant who believe the Monitor and serve him, ect. ect.

About the Arbiter, I think that Arby himself has allied with Miranda and Johnson but that Half-Jaw and his troops will be harder to pursuade.

those banshees were driven by brutes. they just ignored the chief cuz he was too late to do anything. and half-jaw and the other elites that aren't part of the covenant have to do the Arbiter's bidding. he is the leader since he has the highest rank of all of them. unless those elites want to continue to let their brothers' blood be spilled on the ground without a care by the brutes, they won't be part of the covenant. so who knows. let Bungie say who's on who's side

But i think the elites newfound hatred for the prophets would outweigh by far the hatred for humans that the prophets instilled in them.

Funny, i distinctly remember the banshees flying in at an angle so you can't see whos driving.

And Bungie won't say...like they said, its plot.

Exactly. The people who thing that, all of a sudden, the Elites and allied species and the humans would be all lovey-dovey are morons.

Variable AI that sometimes allys with you and sometimes won't would add another layer of stratagy to certain levels. Even if this isn't included and all members from a certain species are autimattically hostile or friendly, it could still infuence diolague and actions; for example, an Elite who does not like the union would have very hostile diolague towards you, the humans, and elites that agree to the truce, and would have no problem "accidentally" shooting humans that "got in his way."

Thinking on it, I actually prefer this idea. It would add another layer of personality to the generic allies, as all the marines and elites have pretty much the same personalities within their respective speicies.
