I for one, think this is a very good theory.
Truth is a hypocrite. That's what he is, he lies. Truth(and likely the Prophet council as well) knows what Halo's true purpose is. Hence, that's why he was so intent on silencing the Heretics as swiftly as they intent on destroying humanity. Why humans were not allowed to join the Covenant has also been brought up within the Covenant itself(namely, in Conversations From the Universe). Even the lowly Grunts and Jackals were allowed in, or subjugated in per say. Humans are not weak, and they are not unintelligient. In fact, they are a perfect combination of strength, technology, and intelligience. Not to mention the humans are more along than the Covenant when it comes to technolgy, as the Covenant simply replicated the Forerunners'. That rules out any condemnation that humans are weak underlings. The only logical possibility is that the Prophets are hiding something. When they first heard of humanity, they ordered their destruction immediately. Either the Prophets know the Forerunner and humans are related(the Monitors seem to think so), or that they hold vengeance as to events millennias ago. Could the activator of Halo be human, and nearly wiped them out just like all other life in the galaxy?
The Prophets were holding a grudge against the Elites for who knows how long since they fought. For all we know, the Forerunner's technology could mean the end for either side. The Prophets could not defeat the Elites, they planned to use Halo to destroy them as well as all other life forms under the guise that Halo will lead them to salvation and utopia. The "Covenant" should be called "Truce" instead. Apparently, Prophets are the brain and Elites are the brawn. While all life is wiped out, the Prophets would triumph and surpass the Forerunner as being the mightiest in the galaxy. They would be at Earth, where they will be safe("Earth, to finish what we started. And this time, none of you[humans] would be left behind!"-Mercy]). Perhaps Mercy was not referring to the recent invasion of Earth. Perhaps he was referring to that they're tying up loose ends that started millennias ago. The only thing standing in their way is mankind's existence on Earth. That's why they do not want to destroy Earth, because Earth is the lifeboat and a tresure chest of the Forerunner that humanity's sitting on. That's why the Covenant simply intend to conquer Earth.
By Halo 2, the Elites finally realize that the Prophets betrayed them once the Brutes won the Council's favor.
If it is true that the Covenant had a previous history with the Flood, then that means the Forerunner must be involved as well. If the Forerunner were involved as the Flood were, then it is entirely possible the Prophets knew who the Forerunner were. Perhaps they fought against the Forerunner. Perhaps they survived on High Charity and claim the world and Forerunner city as their own. I would find it highly unlikely that if High Charity is indeed a Forerunner city, that of the entire city itself(if not the countless Forerunner relics the Prophets came upon) would not have any proof, evidence, or record as to who the Forerunner were.
While I did say Truth was a backstabbing liar, this quote seems important:
"The Parasite did not defeat the Forerunners. And they shall not defeat us".-Truth.
So sure is he? Maybe he was telling the truth.
