Okay:
The Covenant have never "created" a race. They "recruit", much like the Christian missionaries did to the new world. The Engineers are capable of "creating" enormous pieces of machinery, but remember, it's all replicating Forerunner technology, they didn't design anything.
Also:
Hunters and Elites have not "sided" with the humans. Not yet any way. While it's true that the Elites have been betrayed and I personally see an alliance between the Elites and humans, it hasn't happened yet. We've only seen the beginning. Elites are starting to feel the weight of their betrayal, but you can be sure many still fight with the Covenant. Especially with the obvious defeat of the human forces depicted in the trailer. Elites are a very proud race, and if it looks like the Covenant are going to come out victorious, you can almost bet that most of the Elites want to be right there during the final battle. This I'm sure will change however, like I said, I see an alliance in the future.
Note also that grunts have fought on both sides of the "split-Covenant". Siding both with the Arbiter and with the Prophets. The grunts are...well, grunts. Pretty much swayed either way. So you can bet the Chief will be fighting them.
As for the Brutes, i'm sure there are plenty of them left, seeing as how there really weren't very many killed in H2, and none died during the events of H1, since we hadnt heard of them at that point. you can count on plenty of them, since they seem to be the Prophets new favorites.
And JadedWhiteFox805 brings up a very valid point. Those of you who have read the books know that Ackersons is up to something, and despises Halsey's Spartan-IIs. The augmentation process caused a few too many casualties. Expect to see of the Spartans that "didn't survive the augmentation process" return. And they probably won't be siding with the Chief.
So that's my 2 cents.
