They're still around but are quite rare in some cases. They are obviously very valuable to both sides.
Huragok can also reproduce extremely quickly.
Where did you find out Huragok reproduce quickly? I've never seen it stated whether it takes a long time or relatively little time, but I'd imagine the process is relatively time consuming.
Huragok build their young. As they are organic supercomputers, they don't reproduce -blam!-ly as per normal sentient life and they aren't simple, cellular organisms so the won't reproduce a-blam!-ly either.
The Huragok collect the materials necessary and then build a new one. Once built, the gas mixture is corrected within the bladders to sort out the Huragoks buoyancy. This also contributes to the new Huragoks name depending on how heavy or light it is at first and how hard or easy it is to correct the gas mixture.
The more Huragok that contribute to the building of a new one, the more information the new Huragok will already know. For example, if the one that John 117 saw take apart the car engine in The Fall of Reach built a new one by itself, the new Huragok would also know how to take apart a car engine and it would also know everything else that particular Huragok new.
I imagine the more Huragok there are to build new ones then the quicker the process is too, but generally I'd imagine gathering the materials, which are mostly pure elements, is time consuming in itself. I'd guess it would take about 5 days with around 3 Huragok.
Maybe if their numbers dwindled, they would gather together and make a production line style set up, where some gather materials and some build to increase their efficiency, but that's just my speculation.
On topic, I think the Huragok will have tried to flee the Covenant somehow as they were enslaved by them. It was the San Shyuum and the Jiralhanae that strapped bombs to them and I'd imagine they'd be better treated by the Sangheili as they revere everything Forerunner and god knows they could use some help with maintaining their weaponry and ships post Covenant. The Huragok might not have seen it that way though, they may have all gone off together or gone their separate ways, but I don't think anybody really knows as of yet.
I'd say your best bet is to wait for more Halo canon, such as Halo 4 or Halo: The Thursday War to be released.
I hope they're brought back as I think they're interesting characters, especially when they play more important roles and are given the ability to speak like Lighter Than Some in Contact Harvest.

EDIT: God damn, the blam should say s e x u a l l y/ a s e x u a l l y which, are the two methods of organic life reproducing. Via meiosis which is the combination of two cells or mitosis which is the cloning of one cell.
Three Huragok can make a new one in about 45 minutes.
