Well she probably did do something similar to hibernate, or atleast a low power state. There wouldn't be much power left in that ship and in order to keep herself alive over an uncertian period of time, likely to be very long, on that ship she would need to power down.
Plus when you factor in that massive Halo data Cortana is thinking/processing sicnificantly slower than normal.
1. You do realise she isn't still carrying all that unprocessed data right? She spent time in the UNSC network aboard the Cairo station in Halo 2 and other ships, etc to unload the data and/or process and compress it so to reduce the amount it slows her by.
2. Cortana as a "smart AI" can't simply stop, to do so would increase the speed in which she decends into rampancy. AI's percieve time as slower than humans as they are much more capable and faster at thinking and processing, etc. She would've found something to do over that time, such as processing any left over data from Halo or new encounter with the flood, creating new protocols or translation software and such, changing Johns HUD and somehow changing his armour physically too.

She was probably organizing all the data she collected from forerunner installations. If I can remember correctly, I think Halo Origins took place (as in Cortana was speaking) beside Chief in the frigate.
Has 343 commented on how canon that all was? I personally don't believe much of it.
3. 343 has said everything except odd one out is canon. I personally don't like it and ignore it as I think it's too flamboyant and in some places quite over the top simple for making it look cool. But then again, that's just me.
