Being a Flood character would ruin H3. The Flood...have no regard for their own "life", they only have an eternal hunger. They do anything to satisfy that hunger, they go so far as to run after you with no arms in the hope that you might drop dead soon. Nobody can "resist" control from the Flood. In "The Flood" Jenkins was only able resist by a "galactic" fluke, as its described in the book. The infection form which attacked him was severly weakened by its hibernation.
Anyway, back to the point. If you played as a Flood character it would contradict the storyline. One moment your saving the Earth from the Flood (i'm not saying this will happn but there's a good chance) and then the next your a combat form trying to capture Earth and its smorgasboard of people. And also, if you played as a Flood form, would you adopt Flood "tactics". In all my years of playing the Halo games i have never really seen any Flood form run away and take cover. They just charge in and try to overwhelm you. Also, in MP it would be unfair.
It all comes back to the "i want to play as a Grunt/Brute/Jackal/ODST in MP" argument. I think it should be a level playing field and let skill seperate player not appearance/ability. Things such as sniping. Flood are basically immune to it. That could change MP gameplay drastically.
