Here's a theory about how the flood evolved and a bit on the fight between the Forerunners and the Flood.
1) The Flood started out as being small and infecting small hosts.
-There probably was a time of peace before the war.
2) The Forerunners genetically engineer the Flood to be larger and to attack larger hosts.
-This is a form of the "Flood Engineer" theory. I think. Correct me if I'm wrong.
3) The Flood begin to spread quickly.
-Duh.
4) The sentinels are probably created around this time.
-This explains why the sentinels are better at fighting infection forms.
5) The Flood gain the ability to control hosts. This also means that the Flood can use the host’s body to reproduce.
-This had to happen eventually.
6) The halos are probably created at this time.
-Last ditch effort.
7) The Flood gain the ability to absorb the knowledge and memories of their hosts. This allows them to operate vehicles and weaponry.
-Again, this had to happen eventually.
8) Sentinel majors are created, but prove to be too little, too late.
-They needed something to fight the Flood that used their vehicles.
9) The few Forerunners that survive flee to the halos. The Flood pursue.
-This is to get the Flood to come to the halos.
10) The Forerunner destroy all of the ships once the Flood arrive.
-This is to prevent the Flood from escaping the halos.
11) The halos are activated. The Flood enter a state or dormancy.
-We know this happens.
Note that since this war took place over a course of 100,000 years, the Flood would definatly have evolved during this time. And the Flood seem like the kind of creature that would mutate a lot. If the Flood had never evolved and had started out as they are now, then the Forerunner would have been annihilated way before 100,000 years was up.
