I'd love to see an ending where the flood is wiped out (maybe the Arbitor and Johnson have some kinda nuke left around to destroy the Halo (or will go to every Halo and deploy a nuke). After this, the Master Chief has gone through a long and grueling battle, and has convinced the covenant that humans and covenant should live peacefully. However, the Ark has already been activated, and whoever has started the countdown already fled. You get in the warthog, and go through a long, but fast paced and dramatic drive through tons of explosions and stuff falling apart to the Arc. The chief runs to the arc and deactivates it at the last 3 seconds. The Master Chief sighs in relief, while leaning...against the control panel. He accidently reactives the Arc with 3 seconds left.
Master Chief: "Oh, SON OF A -!"

The camera pans out, showing the whole universe becoming annihalated. From a distance in the universe, we see a big bang occur, wiping everything out. The story shows a passing of time (this is centuries later, but time gets sped up so we dont have to wait that long), and we see some of the first signs of life or worlds being created. The whole Halo series could be a prelude to how the Big Bang started.
