A. The game needs to sell well
And to sell well, casual gamers need to understand it. These people never read the books, and they don't research the Halo universe. The casual gamers are lead to believe that there is one SPARTAN left, the cheif. This is shown on the back of the Halo CE case.

Now Bungie is a company, companies aim for money, not for their fans. No matter how humble they seem, they would disappoint their fans for a few million bucks anyday. They can make it appeal to about 10% of their fanbase(The "hardcore" gamers), or they can make it appeal to 90% of their fanbase(Casual gamers). 90% of the fans will spend more than 10% on the games, so if bungie wants to make the most profit, they will go for the casual audience. And as Bungie said, there is 0 reference to the books in the game. Just because they are both named Halo and both have the same plot does not mean the two will affect each other.
B. It wouldn't make any sense to add them in now.
Do you want bungie to put a cutscene in the middle of the game with sgt. Johnson saying, "Oh yeah, I forgot to tell you, there are more SPARTANS." That is an important piece of infomation that the MC and the player should know.
C. The game is about the MC, not linda, not kelly. The fanbase was extremley disapointed when the Arbitor had as big of a role as the MC in Halo 2. But now if there are 3 playable characters in H3, how angry would most of the fans be?
Simply put, other SPARTANS are best left to another game in the Halo universe, such as a Fall of Reach game, or maybe the other 3 surviving SPARTANS will have their own game following their secret mission, but they will not be in H3.
