i could be mistaken or just missing something but i was playing through halo yesterday
and i found some interesting pieces of dialogue that in a way undermine the covenant side of the story...here

at the climax of the level "truth and reconciliation" you (the player) rescue captain keyes
in the cutscene that follows.....here is what is said

Keyes: While the Covenant had us locked up in here, I overheard the gaurds talking about this ring world. They call it, Halo.

Cortana: One moment sir...accessing the Covenent battle net. According to the data in their networks, the ring has some kind of deep religous significance. If I'm analyzing this correctly, they believe that Halo, is some kind of weapon. One with vast, unimaginable power.

Keyes: Ah that's true. The Covenant kept saying that, whoever controls Halo, controls the fate of the universe.

now i watched this a number of times, following other cutscenes (which you can find at the HBO cutscene library ) and realized....in halo 2 you discover that the covenant actualy think that halo is some cleanser...or salvation artifact...that will grant them everlasting life or something along those lines
if this is true then the arbiter (who was there when the master chief destroyed installation 04)
must have known that halo was a weapon and not some savior...or in some terms a "cross"
to grant life everlasting
and truth must have known this as well...for he and of all beings in the covenant must have access to their own battle nets
if they knew it was a weapon...if truth knew it was a weapon...why use it if it would destroy them...why lie to there own kind only to kill themselves
it doesnt make sense

another reference...from the end of the level "Assault on the Control Room" after the chief enters cortana in the control console...

Master Chief: So, what sort of weapon is it?

Cortana: What are you talking about?

Master Chief: Lets stay focused. Halo, how do we use it against the Covenant?

Cortana: This ring isn't a cudgel you barbarian, it's something else. Something much more inportant. The covenant were right, this ring, it's forunner. Give me a second to access. Yes the forunner built this place, what they call a fortress world, in order to...wait...no that can't be...oh these covenant fools! They must have known, there must have been signs!

Master Chief: Slow down, your losing me.

Cortana: The covenant found something buried in this ring, something horrible, and now their afraid.

now we already know that keyes was convinced that he could use it against the covenant
but what about halo 2? in halo 2 the prophets send the arbiter to retrieve the index to activate halo...but surely when they questioned the moniter, 343 guilty spark, he told them of halo's purpose or atleast that it was a weapon used to destroy the flood
whether or not they knew how it would do this is not of relevance
what is though is that if the prophets knew it was a weapon...no matter how powerfull...why lie to their allies...to the covenant of which they led
even if they were to save themselves by going to the ark...why sacrifice an entire army when you could emerge from a free galaxy for them to conquer?

this is perplexing for me but if anyone has any theories realating or answering or just comments on my find...please do post them

Carrots.

They think it will kill everyone who dis-beleaves in the power of Halo, and it will kill the Covies too, but the covies will go on the great journey and the others will be left behind, simple.

not quite
see cortana said that the covies believe it is a weapon
not a holy "cross" of sorts
but when we get into halo 2....the covenant strongly believe it is a salvation giving artifact
and are so conviced of it they are willing to ignore all signs
even ones givin from the moniter himself

possibly
could it be a flaw in the story perhaps??

Facts are the enemy of tru7h....

Well it can be both a weapon and a salvation in the eyes of the covenant.

They believe that if you are worthy the activation of the halos will ascend you to a higher plane of existence or make you a god (The Great Journey). The unworthy will be destroyed. Hence it's a weapon and salvation.

FYI: The Arbiter, although he was at Halo at the time, did not know why the Chief wanted to destroy it.

if so then why are the prophets lying?
surely they know it is a weapon of mass destruction
why would they kill off allies, and even each other

What Halo does: Kills everything other than Flood Infection Forms

What the Prophets thought it does: Destroys all those who are not worthy, and brings everyone who is to a heavenly afterlife.

They knew it killed, but not that it would kill everything.

but he also didnt know what it did
cortana specificly stated that the covenant believe it is a weapon
then why did the arbiter not send his forces to use halo
they clearly didnt know how to use it

But they don't believe they will die when the Halos are activated. They think they'll become gods.

A weapon against non-believers.

Ahh, the Chief better destoy 'em all. If they get activated and the Prophets are right, I'm going straight to hell...

The Arbiter probably did know why the chief wanted to destroy Halo. Or at least he probably thought he did.

We know that the covenant believe that the halos will kill the unworthy. So form the arbiters point of view the Chief is trying to stop the halos from firing because humanity would be destroyed as they are unworthy. The Covenant were trying to activate Halo... They just didn't know how until Halo 2 when they managed to capture a Monitor...

Yes, the Arbiter did THINK he knew why the Chief wanted to destroy Halo, but the Arbiter thought it was because the Chief didn't know what the Halos did.

Yep, thats what the Covenant's Covenant is! That all believers (member of the Covenant) will ascend to godhood...

how couldnt they?
they "plied the oracle with questions"
surely you have heard what guilty spark told the player in halo 1
he was too happy to tell the chief of its purpose
and what he says contradicts the covenant beliefs
so the prophets must have hidden about what 343 GS had told them from the other covies

343GS didn't tell the Chief what the Halos did until he was directly asked. Cortana had to prompt him to do it.

The covenant think they already know what the Halos do.... So they probably didn't even ask if they were correct. They probably just asked how to activate it. And the Monitor told them exactly what they asked...

The answer has become rather obvious. RazorBlade164, actually finish Halo before you come talk to us about this. You're probably one of those people who bought Halo 2 first because you heard it was going to be big, then got Halo later and only got half way through the game.

but the prophets STARTED the covenant
if so then they surely (atleast truth) founded it on lies
and the plot to betray everyone

but we all know how talkative the moniter is
he surely told them more than his fair share
like GS said in the last cutscene of the level "oracle"

Guilty Spark: Unfortunate, his edification was most enjoyable

most likely 343 told the prophets everything whether they liked it or not
and obviously truth knows SOMETHING that the rest of the covies dont know
because he has bretrayed them all

the arbiter tells tartarus at the end of halo 2

Arbiter: Tartarus, the prophets have betrayed us.
