But it just plain doesn't make sense! What about all the faithful Halo fans that aren't so savy of the books or the "external storyline"? They'll be left confused as to why "the last SPARTAN" (taken from the Halo CE booklet, mind you) would all of a sudden have totally unexplained company.
From a PR and logistics standpoint, it makes hardly any sense. As for the graphic novel, wasn't that an independant project not under direct control of Bungie (Bungie did oversee it)?
Think of it like this: A normal Halo and Halo 2 player, who has only played said games, buys and plays Halo 3. All of a sudden, with nary an introduction or background from the other 2 games, brand new characters appear! And what's this? There are other SPARTAN's!? But that can't be possible; Master Chief was the only one in both games!
See the point? It just wouldn't seem like Halo if they were "all of a sudden" included in a story arc that refused to include them in the first place!
You read my thead then, I'm guessing? It wouldn't scare fans or anything
(What did the Brutes do? Prophets? The Arbiter? MAC stations? Lord Hood? Fleet Admiral Harper? Truth? Tartarus? Feeding people to jackals?)
Besides, one of the things that made Halo 2 boring was that it was predictable. Halo 3 needs a MAJOR plot twist just like the Flood was in Halo CE. SPARTANs would be one, as would SPARTAN IIIs fighting against you.
Think of it this way, if someone only plays the campaign and never takes the time to read the Halo books..how big of a fan can that person be? He's not getting the whole story, when it's quite simple to do so.
Also, not the long cutscene, and teo levels to introduce SPARTANs, and show us how they got there.

James got out of his damahed thruster pack before getting blasted to atoms by the covenant and then somehow borded a ship with damaged armour, nuetralized the crew, then flew it back to UNSC controller space without getting fired by a covenant ship?

Who said anything about him getting blasted? He said "Can--Control" when his thruster was shot. Damaged armor? No.
He was moving too fast initially to be shot by slow moving plasma, and it would be fairly easy to shift his direction soon, and ask for Evac once he stops spinning.
He had 90 minutes to get into a UNSC cruiser, get one of those Prolwers (that someone else escaped in) and escape somewhere out of the system, get his bearings straight..then make a run for Earth, or Coral.
