There have been a lot of theories surfacing about The Ark recently. The most important aspects of these theories are what The Ark protects. Well, it only protects itself, and here is why (from a story standpoint).
1. If the Ark protected the entire Earth, the Halos would not kill the Flood or their food source. Simply put, if the Flood landed on Earth's surface, we would have a bunch of hungry, angry Flood waiting for us outside when we finally decide to exit the Ark. If the Flood were even in the atmosphere, I don't know if the Ark would matter.
2. If the Ark was the Moon, it would not really be sustainable. Sure, the humans and Covenant have the technology to breath on the Moon for a short time, but unless there were farms or some other type of life source, it wouldn't work. The Flood could (if they don't truly breathe), hunt us down and kill us.
3. This brings me to my main theory. The Ark is a ship/naval vessel that may be contained within that structure that the Covenant have found. The Forerunners may have placed it there to prevent us from making the same mistake they did (by dying). As far as we can tell, it is vastly superior to both the Covenant and UNSC technology, so it may simply slipspace jump to a location outside of the range of the six Halos (or the hole in the grid that was left by Installation 04).
- What if, however, the Monitors have actually gone rampant? (They do float and sputter about how smart they are.) In their 100,000 years of isolation on the Halos, what if they became corrupted and decided that the Halos killed off all sentient life instead of the actual Flood? If it worked towards this purpose, it might make sense because the samples that may not have escaped from stasis may still survive the lockdown and seven shock waves of the previous firing.
