I'm not trying to break any of the rules, antagonize, or otherwise offend other users, employees of Bungie, or Bungie as a whole. I'm only trying to gather information.

I thought that Bungie separated from Microsoft to become an individual developer and publisher, without worrying about publishers directing choices about their game(s). However Bungie is signed with Activision (who is some people's eyes is worse than Microsoft). Would anybody mind clarifying the situation?

You are not antagonizing anybody do not worry mate. Bungie did not split to become their own publisher. They split so they could make Bungie employee owned. This means they became free to choose a publisher, choose a game to create inatead of being told what to do, and could not be shut down by MS like many other companies have been. Bungie entered this contract with Activision on their own terms. So tis K.

Bungie probably wanted to move on from Halo, Microsoft wasn't letting them. So thus the independance. Activision may be giving Bungie a little bit more freedom to do what they want with their next game, and is probably only acting as a publisher for Bungie.

In terms that we can understand (maybe):
Activision gets the rights to publish the game(s), while Bungie gets the rights of the game itself (they own it and can do whatever they want with it when the contract expires). Activision funds for the production of the game(s).

activision gives bungie multiplat, lots of cash, and prob lots of creative freedom to do something that is at least not halo

OP, imagine being Beethoven (pianist). being able to play virtually anything, but being told you can only play moonlight sonata... he has so much more to offer, and can and should, but the king really has the final say, Bungie moved to a different chess board where they are the king.
