I think that after Halo 3, the boys and girls at Bungie will take a break before doing anything also, after all, the Halo series took a good deal of time out of their lives as it is. Once they come back, I'm thinking they will focus on one of three things:
Halo 4: A new plot to begin a new trilogy. Set some time after the events and end of the Human-Covenant War (and Covenant Civil War), it will either introduce an entirely new cast of characters, keeping some old ones, or maintain the old cast while introducing new major enemies and allies to the already set cast.
Marathon Rebirth: A remake of the Marathon trilogy for the Xbox 360 or PC, which is highly possible given the fact that after Halo, Bungie's A List status in the gamer developers world has granted them more than enough resources to be able to remake the Marathon series easily, specially with the support of Microsoft.
An all new series: The second most likely option, second only to Halo 4. It's very likely that this series may be a follow up to Halo, and be set some time after the Halo trilogy, but before the Marathon trilogy.
