I've just thought about some things and would like to share them.Here are two theories I've come up with:

Marathon:
Bungie denies that Halo and Marathon are not inside the same universe but think of this; an alternate universe. Think of something like Back To The Future, change something in the past and the future splinters off into a new universe, or every time you make a decision a new universe is born. Think of them as two paralell universes split from the same past. It would explain why some some Marathon themes appear in Halo repeatedly.

Humans=Forerunners:
This is kinda long winded so bear with me. Humans somehow find the pieces of the strange crystal from First Strike and reassemble it, trying to harness it's power to defeat the Covenant. They accidently activate it and send the remnants of humanity to the past where they use their own technology and captured Covenant technology to survive. Colonizing the planets around Earth again they bury the crystal under Reach, hoping to never activate it again. Using the MJOLNIR Mk VI armor as a base they build on the technology and create better versions up to Mk XII, and using AI's they create the sentinals and Monitors. They somehow come across the Flood and create the Halos, knowing of their power. They send a small force back to Earth to guard the Ark, in case the Halos ever need to be activated, using the Ark as a shield against the Halo's destructive power. When worst comes to worst the Halos activate leaving Earth untouched and the Human race free to survive. This way the Human race will last forever trapped in this endless cycle. People cover the Ark and destroy the technology which caused the whole mess, but leaving the Ark in case the Flood rose again. People forgot and went on until eventually eons later the Covenant attack...

Well that's it. What do you think, is it likely?

Really, I think that Bungie just liked Marathon. It had all of their humor & favorite plot pieces, so why not use a good portion of it in Halo (I still miss the TOZT-7 D:).

but that last bit sounds like a storyline to me.

both the Halo series and the Marathon series take place in the same storied universe, albeit hundreds of years apart (Halo comes before Marathon on the speculated "Official Bungie Timeline"). This may explain the reference to the MJOLNIR cyborgs, as the SPARTAN-IIs very much were transformed into cyborgs, and may also explain the use of the Marathon logo symbol in Halo: on both sides of the Pillar of Autumn, and on the front of Captain Jacob Keyes' non-regulation pipe, both seen in the first game. This may also foreshadow some kind of human victory over the Covenant in the Halo series, as humans are alive and well in the Marathon series, the player being one himself.
