We also don't know if which Halo was activated by the Forerunners. Maybe they didn't have time to go the Ark?

Just a wild guess. We really don't know anything about the Ark except for it can activate all Halos at once.

Edit: Halo takes many of there stuff from more than the Bible. Also Nordic Mythology and Greek Mythology are some I can think of the top of my head.

The reason why people think that the Ark is a safe haven is because it makes sense. Wouldn't one believe that if the Forerunners made the Halos and the Ark to contain the flood from spreading, if they escape, that the one place that could activate the defense mechanisms wouldn't harm the activator?

I mean, most sentient life struggles for self-preservation, why, if they could, would the Forerunners not make the Ark protected from the Halos either from something it was made out of or being out of the blast radius.

I know that someone took map of our galaxy and laid out where there the halos likely are, and there was a gap, right around our solar system, and if you moved the blast radii to close the gap, bigger gaps would apppear that'd make the Halos' ineffective. Many people have taken that and believe it to be truth, which is why many people believe that the Forerunner structure on earth is the Ark.

However, just because it makes sense doesn't mean i'ts true. Also, before anyone blindly makes a reply saying how I'm comparing Halo to the bible, think again, as up until this point in my point I haven't once referenced it.
