I don't know if he will change it, I haven't yet figured out his role. However, there may be good reason to change it.
His armor is a symbol of oppression and condemnation. As they said in The Art of Halo, his armor is "part prison--it shackles him to his task." It is also a symbol of the oppression of his allies, the Hunters and Grunts. After all, the place of the armor was to "tame" the Hunters, which is a lot like enslaving them I would think. And in the Grunt rebellion, the armor's wearer forced them to stay with the Covenant.
Thus, getting rid of his armor would prove the new freedom of the Separatists. And because we know Halo is about salvation, it would make sense for him to show their freedom.
1. The MC seemed fine with it during the game, although we will need to wait for the next book to be positive. Besides, his mission is to save humanity, not to kill the Covenant. Evidence of this can be seen when he didn't kill the Engineers in First Strike. They were helping the humans, so he kept them around (the one doesn't count).
2. She probably will come back, although I am quite skeptical about the whole Keyes-with-Halsey thing, unless you have something that proves it that I haven't seen.
3. Not sure. Maybe they should all die.
