A spartan would be like a Redguard, but better sences and speed, but no magika.

Including the covi's? That'd be kinda akward, considering you're in a dungeon.

What would the story be?

Flood are undead, elites are like elves, prophets are like high elves(weak but good with magic)

It seems like you'd hafta smooth things out a bit, but it sounds ok. I'd just make it another Elder Scrolls with added species and weapons similar to Halo.

The Humans and Covenant fight for,but end up losing all their ships with no reinfrocement and stranded with primitive people.

I dunno. I dont think it would be as good as Morrowind, but i may work.

but you wouldn't really have much choice on your race. either covi or human. you cant be a local race if there's an intergalactic battle. Unless this were an online game.

How about...
After the war with the Covenant ended remaining the Humnas victorious,maybe a hundred years or so.And by then the Humans started to use with the Covenant species or made a new Covenant like the United Covenant Nation Space Command.A forerunner artifact is founded and is used in hyperspace, which opens and up a rift that sends them to an unknown location.

It's definetly a good idea in theory, the trick would be making it work I suppose. A Halo RPG isnt something out of the question at all, I do Shadowrun every week or so and we've tossed around the idea of coming up with our own system to do a Halo RPG. However, we aren't all the biggest Halo fans so we've never started it. I would suggest using something along the lines of Shadowruns system if you were to do a tabletop RPG with Halo, it takes place in a science fiction world with lots of guns and stuff that would fit in the Halo universe. Make your own adjustments and be creative, you never know what kinds of things you can come up with.

KiLLyourTV uses Magic Missle on Spartan Grunt. He rolls his d20 and he does 13+8 damage. Spartan Grunt takes the hit and falls to the ground, convulsing wildly. KiLLyourTV steps on his spine and shouts "What a stupid idea!"

There is a whole mess of rules and conversions online for adapting the Halo universe to GURPS, more specifically Rifts.

GURPS is Generic Universal Role Playing System.
