I've always wondered, where did Jyggalag go after he was free? Has he reconnected with the mortal realm? What does he do there?

Hard to say. As far as I know, he just kind of dropped off the map after the cycle was broken.

He is either

A) In Oblivion, making/remaking his own realm

B) Still apart of Sheogorath. Trying to maintain perfect order could be seen as a form of madness. Supporting this is Sheogorath saying Jyggalag is attacking the same way as before (Repeating the same thing, expecting a different result) which again, is a form of madness.

That's sort of what happened, and what your fight with him was about. You stopped the assault, and after that he left the Shivering Isles and left them to you, where you'd become the new Sheogorath instead of him. Where exactly he went after that wasn't said, other than it was some place in Oblivion.

Since he's obsessed with order, it's most likely you won't hear from him anytime soon. I mean, he's not for destruction, chaos, mischief, murder, or anything disorderly. So that means, if he does his duty, no one would even notice him.
