Mass Effect 2 better in terms of story?
You're joking, right?
Nope ME2 had a better story it really is that simple and by that I am also including things like character development. Mass Effect 2's main plot was almost non-existent and didn't move the overall plot of the series forward (The Arrival DLC did that better). The only thing I really liked was the fleshing-out of Cerberus and The Illusive Man, and how the organization is portrayed as morally ambiguous; unlike in ME3 where its basically a cookie-cutter villain organization.
I also thought ME2's squadmates to be a little one-dimensional.
Extended Cut adds a terminal to the Cerberus base that explains what happened - the Illusive Man, believing that Cerberus had found a way to control the Reapers, implanted himself with Reaper technology to assume control of them. This failed however, and he slowly lost his sanity, completely going over the deep end once Shepard assaulted his base.
I mean, honestly, that his motivation was good at first - he was willing to risk himself to end the Reaper threat and strengthen humanity, but aside from Shepard, a human mind can't resist the power of a Reaper's indoctrination. There's a reason Shepard and others say that the Illusive Man had changed... because he did.
