2 reasons:
Space and Weight.
The airlines charge per seat, anyone who takes up more room than they need to should be charged for the lost fare. They also have to take into account fuel. The more a plane weighs, the more fuel they use to keep it flying. If a person causes them to burn more fuel, they should charge just that person more in fare. Otherwise, they have to raise the prices for everyone, and I am done paying more for those people who can't stop stuffing their fat faces with double bacon cheeseburgers.
Glossing over the whole point made earlier that fat people aren't the only ones that are considered overweight. The space concern is completely valid, as mentioned a few times already, if they need/require more than one seat they should pay for it. Charging by the pound is a very slippery slope, and there is no reason to believe that this will positively impact general ticket pricing, it will just cause heavier people to pay more.
As also pointed out above, people ARE charged according to their weight. Luggage.
Luggage isn't their weight though. A small nitpick, but it does affect consumer perception.
The airlines worked out an average weight for everyone, and have worked that into their fare. If you bring over 50 pounds of luggage, you pay more. Why? Increased fuel costs. Now, if an obese man has 50 pounds over the allotted weight, why shouldn't he also be charged?
There is a reason they started charging for luggage. An airline is a business, "heavy people pay more" is a near suicidal business decision.
