The Illusive Man. Saren was just a Reaper puppet. The Illusive Man was mysterious and intriguing, with good taste in clothes and really, really cool eyes, then he became a Reaper puppet. But even then, it was all in a goal of increasing his own power. He made himself a Reaper puppet.

ME2 Illusive Man was mysterious and morally ambiguous, but not a villain. ME3 Illusive Man was just a comic book villain; Bioware ruined a great character.

Saren felt more interesting as a villain. I hated him and at the same time saw his point. The Illusive Man had potential, but that was completely squandered in ME3.

You can't really consider ME2 Illusive Man to be an antagonist or villain. He never actively opposes you in the (nearly nonexistent) plot.
