It depends if you like perfect games or not. If you're partial to the imperfect you'll generally enjoy OoT more, whereas if only complete flawlessness will satisfy you, you'll lean more towards MM.

Is it fact? Nope. Do I find it to be my favorite? Yes.

It's this order: OoT > LttP > TP > MM > Too lazy to do the rest (there's a ton of games)

The reason Twilight Princess is above Majora's Mask is because Majora's Mask only has four dungeons and getting every mask is obnoxious. However, Fierce Deity Link is awesome.

Majora's Mask introduced the darker feeling (if we don't count A Link to the Past, which didn't have the same sort of animation and stuff that Majora's Mask did), and has it in abundance, but Twilight Princess has it to a much lesser extent. It's there and noticeable, which makes it likable, but it's not as abundant as Majora's Mask. That's why I like it.

Link was better in MM. He could back flip and the combat system was much better. Plus I liked finding all the masks.

You been to the bottom of the well?

Bottom of the well was also a fairly "dark" ominous location, however the bulk of MM is fairly ominous.

Teh puma's favorite of the two will most likely remain OoT, however MM's "feeling" reached a few scales higher than OoT's.

I could never get past the second temple in Majora's Mask. The first boss scared the -blam!- out of me.

Whereas the only boss that gave me trouble in OoT was Phantom Ganon... and the only mini-boss that gave me trouble was the Octorok.
