I understand that Mr. Twain was referring to books, mainly the ones that involve thought and reflection?
Basically, he was saying that Reading is an exercise. It helps to calm you down, it works your brain, and it genuinely makes you a happier person to absorb content geared toward the mind instead of the eyes. If you engage in those activities, you will be a better person. If you can and don't, then you will not learn the basic morality that most people take for granted.
If you can't read, then you are pretty much equal to one who won't take advantage of his ability.
