The playable character i.e you could have the rank of Sergeant for example but then the npc's i.e your team are usually a lower rank than you but they end up ordering you about like you're their subordinate

a good example of this is Call Of Duty 3 when your character in the british campaign sgt. Doyle gets ordered around by cpl. keith

Because players aren't supposed to think about who told them to do it, but that they should do it because it's the game.

(and it's the only way to progress further in the game/mission/level, not like arguing with the NPC is going to get me past the level)

That's not how it works.

No matter the circumstances, a corporal will never be bossing around a sergeant.
