OP: I really couldn't pick an overall sad game, just certain parts in the games.
Why would anyone feel sorry for the Colossus? They aren't stupid animals that don't know any better, they're fragments of Dormin. Its quite literally a jailbreak when you kill them.

Anyways, Metal Gear Solid Series always hit me in the feels.

NIER wins, hands down.
Every side quest, every possible ending is depressing. Even the ones that seem happy will only prove to be a horrible tragedy once you get far enough. This game will make you cry. Nier begins with the near extinction of mankind and their struggle - and failure - to survive against the odds over 1000 years in the future, and it only gets worse.

I want to list some examples, but I don't want to spoil anything to folks who may buy the game. It's only about $12, so I really recommend it.
