Well, for one, Del Rio wouldn't be such a disgustingly shallow cliche. That was easily the worst part of the entire Campaign. Making him a commander that doesn't reek of incompetence and authority problems would have been just fine, because the dude has a point, why should he risk the lives of all of his crew members when he could go back to get reinforcements?
Second, the entire "Chief, you're the singular byproduct of thousands of years of planning!" thing was stretching things and was bullcrap. They could have just as easily said "We hid seeds in the genetic code of the Human race, allow me to unlock your potential" without turning the game into yet another "YOU ARE THE CHOSEN ONE!" cliche that seems to plague games these days.
Levels that flat out weren't fun like the 5th and 6th missions wouldn't have made it into the game as they were. I don't know what I would have replaced it with, but being forced to protect a giant unkillable vehicle was boring, and so was shooting five or six dropships out of the air with your incredibly overpowered pelican.
The Prometheans didn't have enough variety and individually did way too many things. Watchers could throw back grenades, shield knights, ressurect dead knights, summoned crawlers to defend them... it seems like they easily could have split those powers across several radically different Promethean types. The Promethean Knights in general were frustrating to fight because they felt more like Bullet Sponges. Whereas you can at least tell that you are damaging an Elite and that his shields are near breaking, it's more difficult to tell when a Promethean is about to die.
The quick time event at the end of the game was haphazardly done, specifically the transition between the cutscene and the quick time event was far too abrupt, if they had smoothed that out a ton, it wouldn't nearly have been as bad. But I suffer from no illusions, Halo is quite simply not set up to accomidate epic boss battles. You don't have the mobillity to dodge interesting attacks, and the sandbox lacks depth in ways to interact with your opponent beyond "shoot him dead". If they have an idea of how to do a good boss fight with the Didact, it makes sense to save that for a future game where it is more thematically appropriate.
Also there probably would have been 10 times as much Thruster Pack, because that's the best Armor Abillity. Being able to dodge those Hunters with it on the final mission as you dashed from room to room... why can't we have that as the default instead of Sprint?
Those are just a few things, but there's plenty of other things that I would have changed.
