Whether or not explanations are logical is completely beside the point in my opinion. I question why there were so many deviations in the first place.

The Elites' changes, on the other hand, are probably just artistic. I personally don't mind the changes; it makes them look like Uruk-Hai which is a worthy aspiration in my book. Fierce, strong and powerful creatures
The Uruk-Hai are uncivilized, unclean, bloodthirsty, violently aggressive, savage, cold-hearted killers. They serve no function but to kill, and have no desire to do anything else with their time other than fighting. I wouldn't exactly say that this is a fitting aesthetic to be portraying with the Elites, much less a worthy aspiration.
Really, I think any line of reasoning that is based on the idea of "It makes them look more savage/fierce/dangerous" isn't logical in a narrative sense. It's actually a shallow excuse with no real conviction behind it for something that in the long term will only dilute and typify the fiction. They made the Covenant into gribblies because they are only there to be shot at, and it's easier to shoot something that looks hideous than it is to shoot at something that gives off an air of personality, feelings, sentience and motivation. (Which is why the Covenant felt like emotionless machines in Halo 4, just like the Knights) So they didn't need to bother with the Covenant in any sort of depth at all.
