If you people recall on Halo:CE, in the second level where you find the surviving soldiers, what was that blue thing shooting up into the sky...was it the thing shooting the pillar of autumn? Did the cov activate it to where they control the weapon, or does it just stay like that? Just curious because it's a forunner place (Halo) that they never knew about...Please help me out here...

That would be one of the test fireing stations for activating Halo.

GS 343 said something about how Halo has test fired this x amount of times in the end.
Also, before Delta halo was deactivated, the blue ball of fire shooting toward the center of it is identical to that of the test firing station.

I'm assuming you're referring to the Beacon during the level entitled "Halo" where you wander around helping the marines that came down in the escape pods?

I stopped and wondered about that too. It looked like it went to the other side of the Halo and made me think that it's some form of communication system.

Oddly, now that I've seen the cutscene from the end of Halo 2 I'd imagine it was launching ultra lowband subspace communication pulses.

Yes, I think those were communication stations. A simulated Halo activation probably wouldn't call for any actual activity, rather just computer generated system tests.
